Let me try and rewrite it... >! In G-Man's "personal continuity" during the events of Half Life 2, he had not yet gone back in time to HL:A. At the beginning of HL2 Ep 1, he gets cut off by the Vortigaunts, and then decides to see if can get around this by going back in time "we'll see about that". He goes all the way back to HL:A time and gets captured by the Combine. Alyx then frees him, and he realizes "well gee, she's pretty dang useful, maybe moreso than Gordon" and then in the heart-to-heart in HL2 Ep 2, "she was worth far more than the initial appraisal" and then says make sure she makes it to White Forest because I'm going to fire you and hire her instead.!< Not my theory, just my interpretation of the YT comment.

This isn't written exceptionally well and my English is not amazing to say the least, I kind of understand what they saying, but how exactly is it affects the ending of episode 2? *More specifically is Eli dead or not?*

Eli was killed in the original timeline, GMan nudged things, so that didn't happen, creating a new timeline in which Eli is alive and now wants to free his daughter from the GMan. The theory is that GMan tried to change things, so he could take gordon again, got captured in the process, and changed his target to Alyx after she freed him. When he said he no longer cared about Gordon was when he had decided to hire alyx in his place.
